A third-generation horseman, Milligan learned the business from his late father, Eddie Sr., and spent five years working as an assistant to trainer Frankie Brothers. Milligan's brother, Eddie Jr., operates a training center in Athens, Texas. Milligan races primarily in his home state of Texas, and Arkansas and Louisiana. He was the leading trainer at the 2009 Oaklawn meet, finished fifth in 2010 and came close to winning again in 2011, but finished second to Hall of Fame trainer D. Wayne Lukas. He maintains a string of between 70 and 80 horses.
